A couple weeks ago I began experiencing slight discomfort in the back of my (R) knee after my distance runs. It was so slight that I never thought anything of it. Until...after a 10 miler. The following day I couldn't walk without a limp.
Symptoms:
1) No swelling
2) Only painful during toe off
3) I can touch my heel to my butt w/o any problem or pain
4) I have good lateral stability w/o pain.
I laid off the running for 5 days and the pain was completely gone. Ran a 3 miler and pain developed around mile 2. Not as severe as previous. Laid off again for 12 days. Pain is completely gone after three days, or so. Ran 3 miles, only VERY slight discomfort after the run. Two days later ran 6 miles, pain develops after 3 and continues to worsen after the run and overnight. Not a severe as after the 10 miler, but probably would've been if I had gone the extra 4.
A friend with a Kinesieology degree thinks it could have something to do with the calf attachment points.

Pain in the back of Rt knee could be becuase of either hamstrings injury or The calf muscle injury.
As you mentioned touching the heel to the butt shows that your hams are intact.
During toe off the muscles acting are gastronemius and soleus that have their attacments at the back of the knee.
So overuse injury of calf muscles could be the cause of the knee pain
